Correct the virtualenv exclusion for docstring lint, enable strict pytest settings, and run research-only tests with the research job rather than against the installed package wheel. Update shared CI and setup-uv to their current revisions. Dependency alerts have been enabled to restore dependency review. Local validation: 29 source/research tests and 28 installed-wheel tests passed; lint/type/docstring checks, package build, formal checks, generated-artifact comparison, and paper compilation passed.
