Summary

Move taxonomy model code to models_future

List of Changes

Moved code from ami.main.models to ami.main.models_future.taxonomy:
- _case_from_map
- verified_taxon_counts
- TaxonRank
- TaxonQuerySet
- TaxonManager
- TaxonParent
- Taxon
- TaxaListQuerySet
- TaxaListManager
- TaxaList

Related Issues

Relates to #260

Detailed Description

Moved code from ami.main.models to ami.main.models_future.taxonomy:
- _case_from_map
- verified_taxon_counts
- TaxonRank
- TaxonQuerySet
- TaxonManager
- TaxonParent
- Taxon
- TaxaListQuerySet
- TaxaListManager
- TaxaList
- Tag

Because main.models still has to re-export from models_future until migrations and other code stops referencing it:
- Added imports in some methods, since module-level imports must be avoided to avoid circular imports.
- Changed type hinting for some methods to strings (to be evauluated by the linter without a change in behavior) to avoid circular imports.

Added unit tests for models_future.taxonomy. Some of these were driven by coverage needs. I didn't remove tests from ami.main, which means we have duplicate coverage. The tests were all blatted out by AI and I didn't work hard to understand them.

There should be no functionality changes, including possible bugfixes.

How to Test the Changes

docker compose -f docker-compose.ci.yml run --rm django python manage.py test

Summary by CodeRabbit

  • Refactor
    • Consolidated taxonomy handling across taxon relationships, display names, counts, visibility, and project-specific lists.
    • Taxonomy workflows continue to support filtering, tree views, observed and verified counts, and representative occurrence information.
    • No user-facing changes to the available taxonomy capabilities are described in this release.

📝 Walkthrough

Taxonomy ranks, models, managers, querysets, and helpers now live in the future-model modules, with names re-exported from ami.main.models. New tests cover taxonomy model operations, queryset annotations, filtering, and visibility.

Changes: Taxonomy models

Layer / File(s) Summary
Define taxonomy models and model behavior
ami/main/models_future/enums.py, ami/main/models_future/taxonomy.py, ami/main/models.py, ami/main/models_future/__init__.py, ami/main/models_future/tests/test_taxonomy.py
The future-model modules define rank values, taxonomy models, managers, tree and cache operations, and taxa-list behavior. ami.main.models re-exports taxonomy names. Tests cover model methods, relationships, and calculated fields.
Add taxonomy query and filtering behavior
ami/main/models_future/taxonomy.py, ami/main/models_future/tests/test_taxonomy.py
Querysets calculate observation and verification counts, select example occurrences, and filter taxa by project defaults and user visibility. Tests cover these query paths and filters.

This one still feels quite big and is going to get bigger! I think taxonomy is worthy of its own app: ami/taxonomy/models/taxon.py ami/taxonomy/models/taxon_observed.py ami/taxonomy/models/taxa_list.py etc.

And then move the views for taxonomy, and the management commands for loading / exporting taxa in that app as well.
ami/taxonomy/management/import_taxa.py

But I can understand doing this in stages as well.

I'm exploring that now that you brought it up, and can can share the info I've organized about that, but I think the current work - moving the taxonomy models into their own module - is an intermediate step that should be done first, or at least doesn't waste effort.

ami/jobs/job_config.py: 1

72-73: 📐 Maintainability & Code Quality | 🔵 Trivial | 💤 Low value

Read task_key from the validated params, not from job.params after config is derived.

Line 73 calls job.params.get("task") whenever config is truthy. job_config() returns a config only when params is a dict, so this is currently safe. The dependency is implicit. Use params = job.params if isinstance(job.params, dict) else {} once and read both values from it. This prevents a future change to job_config() from causing an AttributeError.

In the job configuration flow, validate `job.params` once as a dict and use the
resulting `params` value for both `job_config()` and `task_key`; avoid reading
`job.params` directly after deriving `config`.
ami/tests/fixtures/queries.py: 1

12-17: 📐 Maintainability & Code Quality | 🔵 Trivial | 💤 Low value

Use contextlib.ExitStack or with instead of manual __enter__ and __exit__.

The manual calls pass None, None, None to __exit__. If the block raises, the context manager does not see the exception. This is harmless for cachalot_disabled. A direct with cachalot_disabled(): yield is simpler and correct for all cases.

Proposed fix
-    context = cachalot_disabled()
-    context.__enter__()
- try:
- yield
- finally:
- context.__exit__(None, None, None)
+    with cachalot_disabled():
+ yield

Replace the manual `__enter__`/`__exit__` calls in the fixture with a `with
